Can you access or program the MAX® II Configuration Flash Memory (CFM) block through an interface other than the JTAG pins?

No. Dedicated JTAG port pins are the only way to program the Configuration Flash Memory (CFM). The User Flash Memory (UFM) is accessible through the logic array interface as well as JTAG, but the UFM logic array interface does not have access to the CFM area.
